On the attack of Temple Prime besides the Liq-Tiberium explosion a portal opened transporting the Black Mesa research facility to the anywhere in 2000km of the Temple Prime blast but its in a remote yellow zone. The Xen portal is still connected to the facility.

This is all at the beginning of the game and Freeman is still in the facility. Due to the intense signal produced by the transport of the facility GDI and Nod have tracked it and are inbound and are scheduled to arrive at roughly the same time. (Note: Due to recent developments Nod forces will be severely under armed compared to GDI) read this one adn this one

Scrin still invade, get their but kicked, and a combination of Commander+Freeman+G-man(RandomJ avatar) put an end to Kane for good and a significant part of the Brotherhood is lost defending the Threshold Tower that is completed before GDI could destroy it.

Because of the Thresholds being still intact and other transdimensional portal the Combine find GDI Earth and invade 2 and a half month latter after the conclusion of the third game.
