What's the deal with the duplicated files warning you get when switching to community beta? Do they need to be fixed? Can they simply be ignored? Do they cause specific problems?

I love the Hadean and Cerberi, but I'm having a hard time getting their AI to work when starting an IA game. No matter what I try, the computer just sits unresponsive and doesn't even deploy their recycler, or the game just immediately ends barely a minute in. I'm trying to play as Hadean. Sometimes I set up the game to go against Cerberi since they're unavailable to play as, or other Hadeans. Sometimes I set computer as Scion or ISDF but still get this issue....
