Game keeps replaying the first mission, even though I finish the objectives and drive back to base. It won't allow me to advance to the second mission. Any ideas?

So throughout the whole game, the survivors keep saying that the army is suspicious and are hiding something, at the end of the game, the army gathers the remaining survivors and nuke the city. So they were good after all?
